Estupián, an Esmeraldas native, entered the LDU Quito youth program in 2011 at the age of 13. Before the 2015 season, he was promoted to the first team, and on February 1 of that year, he started in a 1-0 home victory over El Nacional to make his professional debut.

After a breakthrough season in which he was named to the Ecuadorian Serie A Best XI and impressed at the FIFA U-17 World Cup, he joined Watford on July 29, 2016.
